I am a comic fan, yet I have to give the edge to Sub-Zero.
Throughout the Mortal Kombat series of games, Sub-Zero's powers have increased and evolved, to the point where he can actually transform his body into ice and can "control" ice.
Given that he can transform into ice at will now, Iceman's blasts would likely be ineffective (as would his against Iceman). Depending on Sub-Zero's level of control, though, he might be able to negate Iceman's powers completely.
At that point, the deciding factor in my head comes down to fighting skill. The Ninja wins.

Although I always enjoyed Bobby and would vote for him regardless, I just sucked at Mortal Kombat when I was a kid. Pretty much any of the characters would kill my guy I tried to win with, so, Iceman it is. Also, this is why I'm not a gamer and I stuck with comics.
